Welcome back!
At this point, you should have already inserted Disc 2. Go downstairs. Go through the door at the bottom with your key. The furnace should heat up your rations so you can use them.
A soldier will be circling this area. I would wait for him to come around while hiding, them take him out. Your area is limited and the floors are loud, so don’t hesitate. Nastasha actually recommends using the PSG-1.
You need to get across the lava. To the very west, you need to lean against the wall and move little by little across while avoiding the moving mechanism. If that touches you, you’re as good as dead.
Go downstairs. The door for the elevator will be to your right. Go through it.
-Cargo elev.–

Before taking the elevator, I suggest you take the items. The control panel will be on the right side of the elevator.

Oh great, you’ve been ambushed. There are only 3 of them though, and you just took out Sniper Wolf so they shouldn’t be a problem. Hopefully you got all those items though. The FA-MAs will take them out pretty easily, though they will be tougher for some reason.

Now you’ll have to switch elevators. There is one armed camera just after entering the other room. Again, the control panel is on the right side of the elevator.

Notice the crows. Don’t worry, they won’t bite, nor will you be ambushed in anyway here so just relax. You will get a call from Miller regarding Naomi. If you call Otacon, he will tell you about the crows. Take a notice about the apparent typo in the captions. If you missed it, call Otacon again.
Once you reach the bottom, go North and go through the door with the Key card.
Part 6.2

Now you need to fight Raven one more time. Your main weapons will probably be your Nikita and C4. Use the Nikita to navigate around the boxes, or use the C4 and wait close by for him to walk in front of it. If you don’t want your rations to freeze down here, keep them equipped.
Don’t underestimate his size. He’s slow but not that slow. If you are using the C4, stay close but remember where you plant the explosives and stay hidden. If you use missiles, he may see them coming in advance.

You will get another call from Miller. Then head through the door to the North.
-Warehouse Nth.-

Continue North, but there are a bunch of camera’s and floor traps so watch out. The number I put above is no joke. You need to hurry through this part and head North through the other door with the Key card.

Head North through the hallway.

Go right and climb the ladder.

Now go west and find the other ladder.

Climb over Metal Gear using the ladder on your left. You will get another call from Otacon. There is another ladder on the other side so use it. Don’t be mistaken, there is in fact a soldier patrolling Metal Gear despite what Snake announced. Head South but look out for the Soldier. 
At the end, you will get, yet, another call from Otacon. Answer it, then make the left there. Go upstairs.

Part 6.3

Oh no, the key is gone! And now there are people coming after you! You’re going to have to take them out. Don’t stand there though, they’re just going to keep coming. So you are going to be on the move while fighting them off. You should lose them if you climb Metal Gear again and go over.
Climb all the way down the stairs. You need to go to the very bottom. Then head North-West around Metal Gear. The drainage ditch is North-West where the will be a camera.
On the dock, there is a ration, so take it. Then equip the Mine Detector before you jump in. Also note that once you jump in, your life will start shrinking. If you pick up any bombs, you will have a short time before you need to get rid of it (about 15 seconds) and make sure you throw it in the opposite direction.
You may get a call from Miller about a rat eating your key. If so, you need to go back up. Go by where the camera is, you might spot a rat there. Plant your C4 in the top left corner by a hole if you can see it. Leave and come back and see if the rat is there. If it is, don’t get too close to it. Let it get close to the C4, and detonate.
Now take the key up to the computer room. It will be the computer on the far-left for room temperature.
-Cmnd Room-

Now insert the PAL card on the LEFT side. Please, don’t mess this up.
Now you need COLD temperature key. You will need to go back to where you fought Raven and stay put for a while. Equip the PAL key and wait. After a while, the key will turn Blue. Then you need to hurry and bring it back to the computer room. When you get back, insert it into the MIDDLE computer. Go back to the furnace to warm the key.
This time when you go through where you fought Raven, there will be 3 soldiers. Get through that room, then take the elevator’s up. You will get a call from Miller again.
Once you’re in the Furnace, if you go straight, you’ll find a boiler room which is perfect if you want to warm your key quick. After you’ve done so, you need to hurry back to the computer room. Especially through the colder areas, you need to be quick. Down the elevator, you’ll receive a call from Naomi. When you get back to the computer room, insert the WARM key on the RIGHT computer.

Get a call from Miller…
Well, now you will be gassed. You will need to wait for Otacon to open the door for you. In the mean time, equip your Gas Mask. Maybe scavenge for some items while you’re here. It won’t take long so don’t worry. Head out the room. You might get startled. Head where you just saw Liquid go.
